Can Pandoc be used to convert mathematical formulas?

Yes. LaTeX mathematics (including macros) can be used in Markdown documents. When exported, formulas are converted to Unicode, native Word, MathML, or roff eqn equation objects, depending on the target format. For HTML, rendering methods are available through MathJax and MathML.

How does the citation system work in Pandoc?

Pandoc has a built-in automatic citation system.
